What's the best way to travel from O'Hare/Midway airport to the downtown area?

Chicago has a rapid transit system of trains which connect the airports and the downtown as well as many other sections of the city. It is very reasonably priced and is called the Chicago Transit Authority (CTA). You can find lots of information about the ways to get around  on the Chicago transportation page.

Are there any discounts available when I visit Chicago museums.

There are two important facts to consider here. One is that there are free days at many museum although some are only dring the off seasons. See the List of Museum Free Days. Also, there are two types of attraction discount cards available for Chicago visitors. They are the Go Chicago Card and the Chicago CityPass.

What do they mean when they refer to The Chicago Loop?

The downtown area bounded by Lake Michigan on the East, the Chicago River on the North and West and the Eisenhower Expressway(290) on the South is commonly referred to as "The Loop".

Many event tickets can be booked online through the web sites of the various venues.
